1. Maybe you should use a bigger bag?

2. Maybe it's that you're not keeping the box/bag/fish positioned sideways to the direction of travel. If that's the case, every time your vehicle accelerates or brakes the koi's nose or tail slams into one end or the other -- causing damages like you're talking about.

Whatever, it shouldn't be happening.
